Probably one of the most obvious...

The Water Temple is the most annoying dungeon in every Zelda game. (Or at least in Ocarina of Time and Twilight Princess; the only Zelda games I have).

The princess can give you the most powerful enchantment for arrows, but can't save herself from 1 hit ko monsters.

Great Fairies are almost nude.
Having fairies in jars can revive you when your hearts run out.
You can't teleport with a real ocarina nor call horses with it either, but it attracts cats and people telling you to turn it off(?).
Gravity is ackward, you can carry Iron Boots and don't sink but when you put them on you go under.
At some parts of TP, Minda is almost as annoying as Navi.
PH reference, would you trust following a fairy, especially when the fairy can lead you to your doom.
